If you say it as if it were a Japanese word, then it's "Say-ber-tron". I'm trying to do this because it seems that's how Seibertron envisions it.

Now, to me, it's not written in Japanese kana, if it were and it were the same word, the kana would need to go "Se-i-ba-ta-ro-n" or something similar.

I "think" the word as "Cyber-tron" because it was an English word, romanized for Japanese use. What I learned in my Japanese classes in college was that foreign words that were specifically romanized would be said as if they were written with kana.

Example: Bus
Romanization: Basu
Pronounced: Ba-su

Now, if the word did not have a Romanization, then they would attempt to say it as close to the original language as possible. That may be taught differently now, or it may have been a quirk of my particular professor.

To me, the shows were attempting to replicate the English "Cybertron" which is why I would pronounce it that way too. But...when in Rome.

But they do successfully replicate it. Just... not for the planet's name, but for the Autobot (Cybertron) faction. With that, they instead correctly say "Sa-i-ba-to-ro-n" to emulate "Cybertron", whereas they, like you said, say "se-i-ba-to-ro-n" for their home planet of Seibertron.

Though, in recent years, they've thrown all this out the window with the using English terms now. "O-to-bo-t-to" (or how ever it's pronounced) for "Autobot" instead of "Sa-i-ba-to-ro-n" for "Cybertron", and what have you.
