In the cartoon, Shockwave's loyalty to Megatron is completely unquestioning even in Megatron's absence, which is what sets his and Soundwave's loyalty apart since even Soundwave fought for leadership inside Astrotrain in TFTM. Therefore, during those 4 million years, Shockwave remained on Cybertron fighting small groups of Autobots while awaiting for signs that Megatron was back.
Well, if you want to be technical, Megatron said no such thing. It was Shockwave who said that. The original script and storyboards for the movie had Shockwave killed during Unicron's attack, which is why he was never around after the movie.
In the original Marvel comics, Shockwave stayed on board the Decepticon ship when they attacked the Ark in space. After they disappeared, Shockwave followed them to Earth, where the Ark reactivated 5 autobots (the term Dynobots is a resent thing, they were never referred to as that in the original comics) and based their alt modes on what seemed to be the most dominant life form - dinosaurs. These were based on life found in the Savage Land (where Shockwave landed), where long time Marvel fans will recognize that dinosaurs still exist.
