I'm gonna try my best to make the distinction between villain and Decepticon here (my fav 'con varies depending on series but is usually a toss up between Octane and Abominus) but favourite actual villain...
Cybertron Starscream is pretty awesome, mostly by virtue of being the only competent Decepticon in the whole series, at one point single handedly beating ALL the Autobots at once (pretty badass). He also actually had a plan, which pretty much everyone else in the Universe seemed to lack at the time.
I'm a fan of Scrash, the invisible villain from Operation: Combination. In fact I've renamed my deluxe class animated Megatron so that he is now Scrash in my collection (I didn't have a Skyquake to use and TA Megs needed something to do since he's a pretty lame Megatron)
but overall best villain has to be Beast Era Megatron. A bunch of people have said it and it's because it's true - he's just a brilliant villain by any standards, not even just Transformers. Seriously, the guy's Darth Vader standard of villainy.
Except with more humour, obviously. There's a scene from Beast Wars series 1 (I forget the episode) where he and Scorponok are just sitting on this platform in the Decepticon base having a chat about stuff - made me laugh so much! And then in the blink of an eye he's back to being a twisted megalomaniacal B*****d.
