Mine is very slightly misaligned too, it's the 20th anniversary hasbro version, the first one not the orange one. I've had the figure for like 3 years now, trust me if it was a little push to get it to click and all would be fine, I'd have done it by now. It's sadly stuck this way. Also one panel has a lighter shade of red... and one arm is really loose whereas the other arm is fine. Even with all these minor problems I love the figure, thought it didn't stop me from getting the superior MP-01 Prime just a couple weeks ago. I guess I had enough with short smokestacks.

i got my mp-04 today at the mail office finally at last!!, but i have to pay an extra $23 bucks for shipping!! anyway my mp-prime also has the same chest alignment problem, both doors of the chest can't align properly. also there's a color chipping on the leg, what type of blue paint should i get to cover the chipping area, metallic blue?

The thing about chips though, Altertron is that if you try to match the paint you'll most likely just wind up with a blue spot that doesn't match, looks a little fudged,is more noticable than original chip and most likely will chip again.
If I were you, I'd let it be and write it off as battle damage acquired as your Prime escaped from the Evil Takara Factory of Doom. A badge of pride to tell the little grandbots about someday.
