Its quite patchy canon wise in G1 as well. In MTMTE Pt 2, when the Autobots get to Sherman Dam, the Autobots split up. Hound goes underwater to stop Rumble from making the tidal waves. Ironhide goes to vehicle mode, lowers his back revealing a cannon, and Bumblebee mans it and they make a new path for the water preventing it from flooding the nearby houses.
The rest of the Autobots, under Prime's orders, fly up and hover over a landing at the Sherman Dam facility and fire upon the Decepticons. This was the second situation of the Autobots flying. The first was them coming to the oil rig in MTMTE Pt 1 facing off against the Decepticons for their first skirmish on Earth. IN MTMTE Pt 3, Prime uses Sideswipe's jet pack to fly up and try and bring down the Decepticon cruiser (though Mirage ultimately succeeded in doing so). After that, I recall no instances except one of Autobots flying that didn't have aerial based alt modes. The Dinobots did it twice in Season 1 if I recall correctly, and then again in Dinobot Island with the four land based DBs following Swoop, who's following Powerglide (though in that episode, Bumblebee and Powerglide discover the island, only cause Bumblebee's jet pack was damaged by a pteranodon and he's forced to make a landing).
The rest of the time, the only Autobots who could fly were ones with aerial based alternate modes. And in "The Return of Optimus Prime", Galvatron states that Autobots cannot fly indicating that it was a solely Decepticon ability.
