The reason I think there is a traitor, possibly Bazooka, is because the Flagg is more than likely to have some kind of radar/sonar jamming, maybe even anti-satellite tracking. It's movements and position are classified and the only folks who know where it is at any given time are the navigators, the admiral, and the brass back home.

Cobra Commander had Bludd killed for being a traitor.
Bludd, therefore, would be leaking info to the Joes [traitorous deed].
Bazooka could of been Bludd's contact.
CC discovered the treachery and monitored their communications to technobabble their location at sea.
When the final communication went through, it was fraudulent. Storm Shadow was dispatched like Snake Eyes was to the most recent coordinates.
Upon boarding, he offs Bazooka for being a traitor to the Joes [by revealing their location], also he knows Cobra Business.
Calling Bazooka a traitor is a stretch, but he may be how Cobra found the Flagg.
Somebody would of found Bazooka if the deed was done in a manner to give Storm Shadow an escape window before detonation. Also the Joes would of seen anything out of the ordinary afterwards.
Storm Shadow is not on the Flagg, neither is Zartan... There's something more going on here, I can feel it.
