I was wondering how the two universes are connected.
Is their a story to explain it all? or do they just exist separately as alternate universes?

Can someone explain to me the whole mythology here?

Wouldn't beast war characters in transformers 3 be rad as hell?

It exists withing the same universe as the G1 story did. Long story short:
--Maximals and Decepticons came to a peace, called Pax Cybertron.
--Decepticons and Autobots downgraded themselves in size to conserve energon consumption. Now they call themselves the Predacons and the Maximals
--Predacons and Maximals work together, with the Maximals being "in charge" it's an uneasy peace
--Megatron (not g1 Megatron, a new mech who claims the name) stirs things up and flees. Optimus Primal (not G1 Optimus Prime) is ordered to pursue.
--Fight happens, crash on planet, Beast Wars begin
--The Ark is discovered inside a dormant volcano. All pieces fall into place that they've somehow traveled millions of years into the past.
