Uh, im pretty new, and i stubled on the giant list of Alt-mode avatars, but i dont know if i can apply them to my Transformers...if i can, How?

If it's the giant list that's on the forum here, you can't yet. The only altmodes available are the ones you see when you recreate/reset a bot.

Here's a list of available altmodes for your faction. http://www.seibertron.com/heavymetalwar/altmodes.php They change about every two weeks.

no its not the one from the board, its the one where when you click on the avatar it tells you who its represents and which era it belongs to.

Those are all of the avatars in the database. Not all of them are available at any given time though. The only ones available now are on the link I gave you.
