Well the prime directive is a non interference rule that Starfleet has that forbids anyone to interfere with the development of sentient alien beings. Adding Optimus to it is my way of making a joke about the prime directive.

Or the Sentinel Prime directive?
Perhaps the Nova Prime directive?

At least it amuses me. That's the thing if they ever did a crossover with Star Trek. Even though the Autobots are the good guys, Captain Kirk could be court martialed if he offered assistance to the Autobots because he'd be accused of polluting or infecting the development of the Transformers.

The reason I went with Optimus Prime for the joke is because he's been the leader of the Autobots for the longest, and the prime directive is one of Starfleet's most important rules, and the phrase I meant to use is that Captain Kirk would not be allowed to assist the Autobots because he'd be contaminating the development of the Transformers. Rodimus Prime was the leader back in G1, but he didn't stay a leader because they figured out how to resurrect Optimus Prime, and he went back to being Hot Rod.

Explaining your joke won't make it any less lame.
Secondly, Cybertronians are already more advanced than the Federation. If anything, it would be them interfering in the development of Starfleet.
But hey, whatever gives you a chuckle.
