Not all Decepticon leaders have "tron" in their names; we just see Megatron/Galvatron a lot in the mythos. But in the comics, there was Tyrannis, Straxus, and Jihaxus (okay, technically not "Decepticon" per se)--following the stereotypical "-us" of Roman names. Y'know, conquerers.
As for the "-imus Prime" trend: the Prime before Optimus was simply called "Sentinel," and we don't know much about the leaders before them. "Prime" seems to be the title granted to the supreme commander or chosen leader of the Autobots, an honorific up there with "President" or "General." "Optimus" itself has the ring of "optimum" or "best" to it, and "Rodimus" (though being a proper name, it seems) was sort of an adaptation of the name for a new character. And once again, in the comics, everyone from Emirate Xaaron to Grimlock run the Autobot show at some point or another, so there's no real name unity.
I guess the only unifying element to the names is a deliberate attempt at a Roman-like sound.

Only Prime is shared by several high ranking Autobots (and one Decepticon) but they're not even all leaders. The name Prime is given to all Autobots with important jobs.
