Technically, they were MSX games

. The NES version of Metal Gear is pretty different(I have it, but never did beat it, and can't think of any major changes right off hand), and it's sequal "Snakes Revenge" is completely unnofficial, and has been likened to a top-down Contra. Don't really see how though.
Yeah, MGS is a classic game, but I prefer the PS1 version because A. it's the version I fell in love with. B. because I fell in love with the original, I'm not too fond of the new voice-work in Twin Snakes(Mei Ling lost her extremely strong accent). C. Some of the cutscenes have been reworked a bit too much, and I think Snake was very ninja-like in a few of them(it's been a while since I played it, once through). D. Twin Snakes just feels easier on normal. E. The "continue" cries are so totally cheesy and awsome! Particularly Mei Ling: "Snake, no, get up, Snake, Snaaaake...". then there's the classic "SNNNNNNNAAAAAAKKKKEEEE!"
Oh, and MGS 3 is my personal favorite. You don't have radar, but it can be very exciting sneaking through the bushes successfully. The food system is also pretty neat, and it's nice not having to worry about rations to refill your health(save for in boss-battles, then I miss them a little). Speaking of Boss battles, they are really cool. The only real annoyance factor is switching camo/healing your wounds.
