I think its Kefka from FF6. He's just so evil and crazy. Granted, I haven't played that many series but this is who I think is the best villain out of all the series I've played.

There are so many different kinds of villain; it's hard to label one as best.
for the sophisticate villain I have to say Penguin, particularly the version from batman TAS
for the brute villain; Juggernaut.
As for power mad; I say Omega from red vs blue.

Kefka is best FF villain, with Sepiroth running a close second.
Lou from GH3 could win most epic boss fight.
Unless the G-man counts, Dr.Breen wins in terms of FPS baddies.
Ultimately, however, the greatest villain ever is...
GLaDOS. She is the only opponent who I ever wound up forgiving.

In the long run, Breen was an idiot and a pushover, bending to the Combine's will no matter what, and being too stupid to realize that if the Super Gravity Gun can fry a whole room, he should keep it. And look where that got him.
...and why did you forgive GLaDOS? She showed no remorse or sorrow, and if the song is any indication, she has no intention to stop doing that to other people.
I have to say: Dracula. In any medium. In this case, Castlevania.

Where was GLaDOS from? I've heard that name somewhere...

She's from Portal, one of the best games ever made.

I just got the Orange Box on Monday! And yes, Portal is one of the best games ever but I've only played for about an hour and a half so I haven't gotten that far into the game.

Perfect Chaos from Sonic Adventure.
The big final boss from Shadow the Hedgehog, that one was really awesome to kill.
Venom from Spider-Man for the PSX Couse he's Venom and that makes him awesome.

The Hamburglar. He steals hamburgers from children. Children.
What a jackass.

Sarah Kerrigan always topped my list of notable villains, having at the culmination of Brood War, played everyone against each other and walking away from the aftermath unquestionably on top.
The Lich King/Arthas Menethil from Warcraft is also one of my very favorite villains. Well, perhaps moreso Ner'zhul himself than anyone else, having masterminded it all while locked in his icey prison, and in doing so bested the likes of the Illidan and even the Demon Generals themselves.
Saren from Mass Effect is also another great villain, but I have to admit that the boss fight left me wanting something more challenging. It was actually harder just /getting/ to him than fighting him.
Gravemind of the Halo franchise is also another honorable mention. Zombies themselves are just creepy as hell and scary to begin with, but zombies controlled by an ancient, highly intelligent sentience? Down right wicked.
Sigma from the Megaman X series is also a great villain. This guy pulled a page from MSG and sent an asteroid colony into the Earth, turned machine against man, and his legacy pervades even hundreds of years thereafter, in the lore of Megaman Zero where Reploids are persecuted in human paranoia, for fear of them going 'Maverick'.

Moebius the Timestreamer, from Legacy of Kain. Conniving, twisted, with a dry sense of humor, this time-bending puppet master is eternally high on my list of baddies.
Dahlia Gillespie, from Silent Hill. Also a very deceptive character, and a very cruel one. Walter Sullivan gets honorable mention.
It's tough to pick a Fatal Frame baddie, as I love them all, but after much nail-biting, I must give the award to Seijiro Makabe. His awful wailing haunts you long after his ghost is gone. Master Himuro, Kirie, and Sae get honorable mention (Reika is okay and I love her mournful, "Don't want to see any more...", but she didn't make me want to get awaaaaay from her like the others did).
Larson Conway and Pierre DuPont, from Tomb Raider. Okay, so they've never tried to take over/blow up the world, and they don't have any reality-bending powers, but as a pair of perfectly human con men, they're a lot of fun and I'm always happy to see them. They're never so wicked you stop liking them, but never so sympathetic you stop shooting, either.
The entire Burroughs family, from Clock Tower. Whether you're more frightened by the relentless, unstoppable aggression of Bobby, the underhanded, supernatural traps of Dan, or the malevolent glamor of Mary, the Burroughs are a great bunch of psychos. Honorable mention goes to the Subordinates of CT3.
The Homunculus, from Shadow of Destiny/Memories. The last person you'd expect to be manipulating the fates of an entire townful of people; he's cute (as in moƩ, not handsome), physically very fragile, and generally a happy person. It's hard to believe how scary he can be, until you get one of the endings that show his bad side.
