I have a random pile of instructions and it got me to thinking I need to do a better job of keeping them all together. I have a similar problem with the weapons as they are spilling out of the Altoids tin I was using.
How do you guys keep all your stuff nice?

Depends on what sort of person you are and what sort of organisation methods you typically use, honestly. I just shove all my instructions into a file and all my accessories into a box haphazardly.

I use Ziploc baggies for storage, but organization? Forget it
Generally I do put instructions together by line and maker, but accessories are a lot more haphazard.

Per WJ's advice, I use a file folder that zips up for instructions. I don't have a huge collection, so there are enough pockets for CW bots, CW cons, TR bots, etc. I also use a binder with sheets that hold sports cards for the cards.
As for the weapons, I have a large take out container (originally for soup) to hold the leftover weapons, though I'm going to need something bigger pretty soon.

Binders +
paper sleevesI should post pictures. It's really nice to flip through when they're organized.

That is what I came up with. I do this for my lego instructions so I realized gee, why don't I do the same thing.
I am thinking a pencil case for my TF guns n stuff next time I see one for cheap.
