The problem is the sheer complexity of the Bayformer designs. It's hard to capture the robot mode accurately without the compromising one side of the vehicle mode because certain pieces shift in ways that are too fiddly to replicate on a miniature version, and they tend to go with the underside because it's the least looked at. They could cover it, but where would they put the panels in robot mode? He has several already, after all. And it's not like the '07 Voyager was any better:

As Zelda said, it's the complexity of the designs. And honestly? That's not really all that bad. If bad at all. It's the underside. Could be a lot worse.
