Although the packaging is different, real difference between the figures, there is none at all. They are just two releases of the same figure. Probably the encore one will have the orange cap. Otherwise they are the exact same Figure at different prices.
I guess the Book style release of 06 is a nicer packaging, than the g1 style box of the encore re-issues.
Although personally I like the G1 style more.

TFC Megatron has the Energon Mace, firing pellets (not sure if Encore has this) a Decepticon mousepad and a sheet of Decepticon stickers at varying sizes. The Encore includes everything else the TFC does. I'm just not sure whether or not he includes the pellets. I would think so.

Not that I am aware of he does not. But I have not inspected it closely for them yet, I've looked it over, but do not remember seeing them.

Ryan said that the Encore version has the orange cap (but is easily removed).

The BBTS version does, which I have, but like I said, I'm not sure if the pellets are in the package or not. They are not packed in the barrel, they should be on a tree, and if the Megaplex packaging is to be believed, they should be able to be seen from the window.

If they did pack the pellets in the barrel, I'd love to see Encore Megs go through the Xray machine at customs

(if only plastic turned up on Xray!)

The only difference is the mace. The orange plug is not a difference. BBTS just throws those in. Mine had no plug. It does come with the pellets to fire and has all the other accessories.
I think that answers all your questions.
