And there only hasn't been any discussion about doing anymore plain X-Files movies after this one. They gave XF2 a low budget and want to see how it performs first before investing in anymore XF flicks.

However, given the success of TF1, they know a TF2 movie will be successful X-Files in it or not. Thus, creating a TF/XF crossover movie is a safer bet than another plain X-Files movie.
As for XF/TF crossover movie discussions, those are being kept secret right now as the TF2 script is being written and the deal between Fox (which owns the X-Files franchise), Dreamworks, Paramount, and Hasbro is being discussed and ironed out.
Yeah ... ahhhh ... no. See, the mythologies of both franchises are EXTREMELY different. For it to even remotely work something is going to have to get reconned.
On one side, you've got Fox and a franchise that has 9 years of stories (more when you factor in books and comics) and a creator by the name of Chris Carter who is VERY protective of his creation.
On the other side you've got Michael Bay who really doesn't care about any franchises.
Bay, meet Carter. Yeah ... you know which franchise is going to get screwed over? Transformers. Bye bye Sector-7.

In an interview at Wondercon, X-Files creator Chris Carter was asked this question regarding future XF projects:
"How about crossovers or cameos, say characters from Millenium?"
Chris Carter replied, "That's a great idea. I can't comment on that."

The way I see it, regardless of the success of XF2. Carter will be dedicated to his mythology and would have no interest in crossing over.
