Unicron became one of the most famous and popular transformers by appearing the 1986 movie which was less than 1 1/2 hours long. We didn't even see his transformation until the end of the movie. Then after a few minutes was destroyed. Yet he's almost god-like within the Transfandom.
In Bay's films though. I think it would be better for him to end Transformers 2, forshadowing the arrival of Unicron or doing something like a cliffhanger at the end. Then, in Transformers 3 make the whole 2 1/2 hour movie about him. If Bay decides not to pursue any future Transformers movies after 3 then that would be the perfect ending of a trilogy.
So YES....I feel it would be worth the risk, if done properly

Start of TF2 with just Cons and Bots killing each other, then introduce The Fallen half way through, let the Cons and bots remember the legend of Unicron.
Then near the end let the Fallen battle both Cons and Bots, who have now joined forces, end it with the arival of Unicron, let this dialog happen:
