Okay, every time I watched this movie, more questions pop into my head.

How the hell did Wheelie get into Bumble Bee's trunk.
Sam grabbed the bin w/Wheelie when they were running from the pretender.
They were then airlifted by Grindor and dropped into the warehouse. Starscream then sawed the car in half. In running from missiles and explosions, who had time to grab the metal container with Wheelie??

Why was the military commander not allowed to see Optimus but could only hear him speak? After all he saw Blackout and scorp' in the first movie wipe out an entire military base..

And also, why the hell were the Autobots taking orders from the US Military in the run up to the final battle?

I'm not here to start Michael Bay attack fest, just wondering if anyone has any possible explanations.

Q1) no idea, will prob have to wait for the DVD. But it is prob explained by...plot hole.

Q2) to not scare the military commander.

Q3) aren't the Autobots working for NEST? they're basically a team, and I guess they followed orders bc Prime wasn't around.

The Wheelie over site is just that a over site or scene that ended up on the cutting room floor. As far as I can remember.

While I am sure the commander had clearance enough to see Optimus it was a video conference with room full of other people(techs) also in the room with the commander which most likely did not have enough clearance to see the Autobots. You can have clearance to go places but not see anything there or limited amount of what you can see basically just enough to get your specific job done.

I had friend who had quite high level security clearance to enter some the most secret places the government had BUT all he ever saw were the bathrooms. That's right he was a top secret plumber of toilets. When he got called out he would many times be bagged (ie blind folded) driven, flown to where ever the site was and not un-bagged until he arrived into the actual place ie bathroom or sump pump room he had to do his plumbing repairs. He even worked on the plumbing at the white house...during the Clinton era.

For the final battle question, there were basically two field commanders for Nest operations Lenox and Optimus. Optimus was down they trusted Lenox so they were taking orders from a trusted friend in Optimus stead is my take on it any who.
