My interpretation:
By willing it: Since the TFs are part robot they have an innate understanding and control of mathematics and physics that we need to work much harder to approach, and bodies and minds that can withstand things we consider extreme.
Maybe degeneration in Energon grades or advances in Cybertronian lifestyle progressed and caused some later TFs to stop needing to/being able to travel as far as the Primes did.Opening space-bridge like rifts above and below (or inside) an object could provide some kind of reverse-gravitation style effect that looks like levitation but has some other actual name or reality.
(These are guesses, obviously, but looking at the Matrix,which is assumably the absolute amalgamation of everything the TFs can either do or reach to do:-it can convert itself to dust, then reassemble. (a transformation providing the illusion of disintergration with no real damage to the object?).Also, the Primes' had no trouble communicating with Sam across distances.(Note the film can be read to imply that the Primes also knew from the beginning that Jetfire would give of himself at the end to revive Optimus).
Alternatively, maybe some TFs are still using Alt. modes from races met previously to humans, and the engineering features of those races incorporated the effects we see the fallen use as a standard component.In this case, non militant-born bots (Basically,the 'peasants',if you will)would have a pre-determined inclination to lean towards either workhorse oriented or recreational oriented alt.mode features (eg: G1 smokescreen with his stunt driving upgrades, G1 Jazz with the speakers,G1 Huffer with the anti corrosive paintjob) that, over the millennia,'caused the super-fancy abilities (as pertaining to weapons) to be forgotten amongst the lower castes'.
(EDIT: The above paragraphs' last 2 lines assume TFs have access to use of internal organ type subcomponents that can be given instructions during new AltMode scans to 'sub-transform' into particular optional upgrades.
For example, Imaginary Movieverse Hot Shot, of amalgamated G2,G3 and Armada homage, appears as a young bot who is interested in recreational AltModes, but who is also familiar with the requirements of warfare.He fights on Cybertron with an alien sport mode equipped with a magnet system that can control fire and flames at will [It's mentioned on his oldest tech spec], a visor upgrade (Armada) and a Bazooka subtransformation located in his front axle parts (Armada,but it's unclear to me whether or not he could utilise this without a Minicon or Planet Key so maybe it's a completely different, dormant anatomical feature).
When Hot Shot goes back to Protoform to journey to Earth,he loses the external alien sport look, but can keep the Fire magnetizer and other extra features if he wants since it's an internal organ that does the job of retaining Transformation memory for him-it's a completely seperate backup memory file.
On Earth, he chooses whatever look he wants,and can still use the fire magnetizer,Visor and (maybe) Bazooka,tho later he decides Decepticons are getting too good and he needs a NitroBoost ability to keep himself above their level.He can instruct any subcomponent to Transform into a nitro boost system which also gives him,let's say, a Dash ability in Bot Mode, and selects the Fire Magnetizing gizmo to be the one to go in order to make room for the Nitro upgrade: BUT if he does this, he can never reconfigure his Subcomponent to Transform back into a fire magnet thingy unless he can find a working model to scan again,(a mimicked example on another TF won't do) therefore the tech is propably lost to him for as long as he stays on Earth, provided the guys who invented the fire magnet are not extinct,in which case it's most likely lost forever.
(Note also that plenty of war types such as Sunstreaker, Megzy, Armada General Jetfire and Grimlock considered Combat to be a form of recreation, but had different interpretations of which type of combat was fun (or what's fun about it), and others, such as Trailbreaker,Hound,Hoist and Ratchet have no problem seeing themselves as a weapon without needing to really switch from a work mode to a combat mode,or swap out work upgrades for combat upgrades, point being maybe only the fallen considered levitation to be an effective weapon tho there are more who can still mimic it/recreate its' effect).
