I'm going with Q on this one. Yes Manhattan is extremely potent, but his powers seems slower to manifest than Q's. Q simply snaps his finger (or doesn't) and anything he wants is done.

What he said. Even with his powers, it took time for Manhattan to build the base/building/something on Mars, while Q just imagines it, and it is ready.

I also agree with the above posts. Also, Manhattan can only see the events in his past or future, but Q can see, travel to, and affect events from the past and future of an creature on any world.

Dr. Manhattan doesn't "see" the past or future, he experiences every moment of his life at the same time. This is why he always narrates flashbacks or refers to time in the present tense.
That said, yeah, my money's on Q.

I'm going with Q on this one. My understanding of Manhattan's powers is that he deals primarily on atomic levels. Granted he has time-viewing abilities, but these are fairly passive. In general, he works within the rules of reality. Q, on the other hand, seems to view Reality as malleable, making him able to manipulate things on a much deeper level.
Basically, Manhattan would have no power over Q due to Q effectively being nonexistant in this universe, whereas Q could probably just snap his fingers, turn Manhattan human again, and then have his way from there.

Actually, Q wouldn't even have to do that. He could just turn Manhattan into an ant, and then step on him.

For some reason, I just picture this chain continuing at large and larger scales until entire galaxies find themselves crushed by macroscopic fleshy extensions (trying to avoid being too graphic) and this thought makes me laugh.

The Q live in a time that humans can't possibly fathom. In an episode of ST Voyager, Janeway was taken to the Q homeworld, but Q made it look like an old general store to her because she would not be able to perceive how time moves or feels in their world.

I'm not sure about this. How far has Dr. M. developed since 1985? I'll guess that Q is still more powerful, so he wins.
