Kratos has the Icarus Wings. He can fly, but isn't as fast as Megatron in space-jet mode. That's really the only advantage Megatron has over him.
The Fusion Cannon becomes a moot point when you realize Kratos can reflect it back with the Golden Fleece. Then you get into his divine arsenal and pull out the Blade of Olympus...
Also keep in mind Kratos was a sucessful captain in the Spartan Army before becoming the Ghost of Sparta. He has the brains to back up his brawn.

All Gaia really did was give him a reason to continue fighting. Kratos has been to Hades at least five times. He's escaped every time (killing Hades himself on the last trip).

The best way to win against Kratos is to not pick a fight with him in the first place. Even then it's no guarantee he won't still kill you.
