I have never cared for exceptionally large planet sized robots. There are just way too many tf universes and one answer really doesn't work for all, but I gave you my best pick.

I can dig that the Quints inhabited Seibertron for awhile, however they didn't create the TF's they only used them.
The creation Matrix was well hidden for a number of years. Unfortunately we know what happened once Primus was awakened and his "Primal Scream" brought Uni back.
From here, things get to convoluded. There are too many divergent story lines. However, I use a blended storyline, Cartoon (US/Japan) and Comix (G1/G2/UK) to go forward.

Personally, I think it does TFs a great misjustice to leave out religious elements. Humans have a variety of religions. I find it laughable that a civilization as old as Cybertron would not have developed any form of spirituality.
That said, I tend to follow the Primus/Unicron origin story, but I'm unwilling to leave the Quintessons out of the equation entirely, as I find them to be a very interesting species (one of few non-Cybertronian species in TFs that I actually like). So, for my purposes, the Quintessons came to Cybertron shortly after its creation, enslaved the Original 13 and any other young Cybertronians, disabled their ability to reproduce, and began manufacturing them as robot slave labor on a large scale. Of course, somewhere along the line, the slaves were reminded of their heritage and revolted, kicking the Quints off Cybertron. Thereafter, some Cybertronians took issue with catering to an invisible deity, feeling they had traded one form of slavery for another, and thus began the First Cybertronian War.
