Since it's been 20-something years (man, I'm old) since I last saw the episodes in question, I didn't recall what happened to the Nemesis in the G1 cartoon myself. All I remembered was it spinning out of control in MTMTE1. I had just assumed it went back to Cybertron b/c it definitely wasn't the ship that crashed into the ocean in MTMTE3.

We have a couple of updates from our friend Jim Sorenson's blog
Disciples of Boltax. First we have his weekly Ark Addendum update, which is Motormaster's transformation sequence. It can be seen in the mirrored image below. Next we have some addition information on
Legacy: The Box Art of The Transformers, Jim's new project that was revealed during the IDW panel last weekend at BotCon. The book will cover all of the US and Japanese (including eHobby) releases up until Beast Wars, and possibly some of the European releases provided the material can be found.
