Part of the reason is stated in MC's blog post:
This was used to test material - strength, ridigity, stress test etc and it came out pretty well. As with all types of resin, we had to balance between strength, flexibility and thus had to tinker with the mix ratio of the resin / pigments and the harderer. We also used a different rubber chemical mix for the wheels, to see which was a better fit for future rubberized products.
There are some design changes compared to the two earlier prototypes - primarily more screws, some joint changes. It was a challenge to get Crystal Nova bubble free,but using our internal test processes, this prototype came out quite well.
So it basically looks like it's just a test for clear resin casting as well as other design points. Clear plastic formulas have a higher level of inherent brittleness than other plastic formulas as I understand it so maybe clear resin has a similar issue. Maybe MC wanted to see if they could work out the brittleness issue.
Secondly, this prototype, like the first, is being auctioned to help finance their company so a second prototype made out of clear resin is sure to attract attention for the company and build hype for the auction.
Also, if MC ever mass produces this figure for sale then all the work being done now will lay the foundation for a base mold design.

Then tell me this.. why do magazines like Maxim, FHM and Playboy thrive? What Mastercollector's is doing is much like what the magazines put on their spread. Instead of women that we can't ever get, it's a toy.

You're downplaying all the work that Hasbro has done for Transformers. Hasbro produces over a hundred new molds every year. The team from Mastercollectors still haven't even put even put this together properly. On the topic of Hasbro making this toy, there's too much politics involved for Hasbro to start churning out IDW based Transformers.

You're damn right I am. There is no excuse for Hasbro. A Hundred "new" molds, 90% of which are horriable un-articulated non-cannon marketing ploy crap that me and my molders club could design in our back yards!
Hasbro no longer gets a pass. This last 1+1/2 years has tought us 1 thing. The fandom can make better toys, then hasbro ever could.

how do you know they've tried? r u telling me that IDW is not up for trying to iron out a deal which would make them money?! Charge more for the figure to cover royalties, who cares. Make a special "collectors" line of figures, charge like $100 for it, but shit DO SOMETHIGN!!~!~!~!~!

I understand your opinion, however that's totally one-sided. I know some people don't like Universe, or Animated or Revenge of the Fallen, but they still produced some solid figures. You're insulting 2009 toy technology if you're saying that the toys of now are just loads of junk.
I also think we're turning Nova Commander into a saint here. It could easily have as many flaws as other Transformers figures. One thing I could point out - unless those wings are spring loaded, those are going to have a hard time standing up, Armada Unicron for example.

A VERY SERIOUS QUESTION FOR THE SITE OWNERS OF SIBERTRON.COM
Hello. Since it appears sibertron.com are supporters of Mastercollectors, could i propose a question from the fandom?
There has been a lot of speculation and praise regarding Mastercollectors newest 3rd party prototype Nova Prime. A lot of us are worried this gorgeous peice will not be available for those who wish to purchase it, in full color the same way that say City Commander was.
As it seems sibertron.com has close ties and provides Mastercollectors with free advertising, perhaps sibertron.com could put this question to bed for the fandom.
Can sibertron.com perhaps hold a small interview with Mastercollectors and ask some of the questions that have been on the minds of the most loyal of the fandom? Questions such as
Will Nova prime be mass produced?
Will we see a fully painted mass produced figure?
Will we see more to come from Mastercollectors, such as other figures for sale?
What are Mastercollectors's plans for the future?
