Autobots:
Optimus Primal: For all the above stated reasons. In many ways, he was almost noble a leader than his namesake.
Grimlock: During the War Within years, he's the leader of his own faction and justly feared by the various Decepticon factions. Plus, he's got the greatest line in War Within 2: "Why everyone always underestimate me?"
Fortress Maximus: Unlike many, I really liked him in the Headmasters comic limited series, and his later appearance in the main comic. In some ways, he's almost like an "Ultra Magnus Lite" character wise, but he's still relatively cool.
Decepticons:
Megaton/BW: Pretty much for all the above reasons. He's actually a pretty solid leader, at many times far better than his namesake.
Shockwave: Probably the most successful Decepticon leader in all the comics. In both DW and Marvel's comics, he leads a very successful, virtually unopposed group of Decepticons. Heck, in DW he manages to bring the Autobots under his heel as well.
Starscream: Just for the Underbase saga. He obliterates sooo many other TFs while empowered by the Underbase that it's just plain silly.
