if they connect the shows as 1 universe-1 continuity there will be 1 major continuity issue.
in the arrow/flash universe people with extra ordinary powers "meta-humans" are a relatively new development, that started becoming known within the last 2 or 3 years in the a/f universe.
in Supergirls universe the same is not so, Superman has been active for well over 15 years fighting super powered meta-humans and presumably aliens.
so the logical course would be to have this be similar to the Jay Garrick introduction

Supergirl doesn't have the same Superman as her well 'Rival'( I guess is the best description of her relationship to Kal El) as the Man of Steel Superman - it's a different person - different Universe to Man of Steel - it has to be as Metropolis is still intact and Superman isn't seen as threat to Man kind or some sort of deity. He's seen as he is in new Adventures of Superman or TV show Superboy (who was basically Superman - just not called that)
Yet I keep hearing it said the Flash is supposed to be seen saving people in Metropolis so either TV flash and Movie Flash are two distinct people or if they are the same Person Supergil should be seen with the TV flash as the Flash shouldn't really exist in both Universe with the same actor.
People might well 'Notice' that was an error. In a crazy sort of way it would almost have made more sense to say the Supergirl in Smallville is a fake and that this is the real one and the Superman she's Idolises is the Smallville one.
That has just as many problems though including how she's such a fast learned when it took Smallville Clark an eternity to do anything. so that isn't really going to work either.
So I guess The TV show Superheroes are best to stay in their own niche and well away from the Movies otherwise it's a big headache all around. If the Flash isn't in BMVSM then no such problem will arise.
I have no idea how truthful the rumours of the Flash in the Movie are though - or which version of him it is. But some Dimensional travel would likely help - and the TV flash does fit better with MOS than it does with Supergirl-verse as far as I can tell from my limited understanding of it..
