On the contrary. There are indeed such stories in which multiple Optimuses and Megatrons come together to fight each other.
What would be berated is if you claimed every Optimus and Megatron to be the same guy.

If you're referring to Alex Irvine, who wrote Exodus, he was not charged with merging all universes together into one story. What that book did was take bits and pieces from all past TF fiction, and combine just those elements into one story. The rest of what wasn't used, however, was discarded.

There are several comic stories that I know not of their details. Which is why I'm trying to go back and read as many as I can. I've alrreayd read all the Marvel U.S. G1 comics and the Marvel U.S. G2 comics, and am currently reading the Marvel UK G1 comics. I've still got a LONG way to go, though.
Oh, and then there's some children's books I haven't read either. But only the most die-hard of hardcore fans go for those...
