Yes, Ultimate Battle Megatron is an example. The original had the feet missassembled, but that was fixed for the Special Edition. And let's not forget Armada Super-Con Prime. The Universe Ultra Magnus repaint had the forearm covers switched around, but that was remedied for the 2nd batch of Cybertron repaints (identifiable by the planet symbols). And how about Cybertron Ransack? All iterations have the rear wheel struts upside-down... except BotCon Rattrap.
However, the opposite happens more often; meaning re-releases having assembly errors. Look at Beast Wars reissue Rhinox, or even Transformers Collection Stepper.
But I do accept the fact that such "fixes" are rare, because it involves readjusting the assembling machinery and retraining the personnel.

Sometimes, just checking one more store isn't worth it

I heard about this, but I don't feel like shelling out Deluxe money to buy another similar Brawl.

Both Hasbro and Takara Reissue Rhinox have the shoulders and upper arms switched around. Easy to fix though.

Are you refering to Classics two-pack MEgs? I always thought his feet looked wrong in tank mode.

I most certainly was. Should be common knowledge

Yeah, should be! I may not have been a Seibertronian when I bought them.

1. Convoy Encore shoulder sigil now tampographed.
2. TFC Blitzwing.......no rub symbols(the manual portrays it as such.)
3. Star Convoy painted silver aluminum not white (so no more yellowing)
4. Encore Meister "Martinii swoosh on rear wheels now painted not decalled (corrected)
5. TFC and Encore cybertron are now using blue optics.
So pretty much a hit or miss................

It's more like correcting an issue that inhibits the toy's functionality, i.e. assembly errors and the like. What you listed were deco improvements at best.
