Where to begin?
I would like to start collecting the Transformers comics (any and all actually). Does anyone have a suggestion on where to find them? And how to know which comics go in what order? Or is there a website I'm missing somewhere that has this info?

my suggestion would be going to comic & toy conventions or checking your comic shops for back issues. i'm guessing botcon's convention would be a great place to see & buy almost every TF comic issue ever made.
Their doesn't appear to be a secondary strong market for TF comics on ebay nor amazon nor yahoo. most likely because the comics are heavy when ordering a lot & shipping fees can get a bit exspensive.

start with the marvel US collections published by IDW
Amazon was the best for me, with some filling the gaps at other retailers
you can also find the UK released stuff collected by Titan there as well
the newly published hardcover, IDW collections are a great way to get you up to speed on the current events

The reading order for the current IDW series can be a little confusing. Wikipedia has a suggested reading order for them, that I found very useful. It can be found here:

This is where I buy my missing comics. You may or may not find everything you are looking for but it is where I found a majority of my missing titles.
In regards to order of reading, like the others have stated, start w/ IDW issues. Then read Dreamwave. If you like the retro Marvel titles that is a separate story liine from current day titles. Dreamwave I beleive is planning to continue the original Marvel story line. So, if you plan to get those issues also you should start from the beginning- Marvel's Transformers #1 of a 4 part series.

I'd suggest you just stick with the TF G-1 Universe when buying older comics from Dreamwave & IDW.
I recently got rid of & sold the following Dreamwave & IDW TF titles/comics to my comic book store: dreamwaves armada,dreamwave energon. all the G.I Joe verse transformers comics that were made.
hearts of steele. Marvel verse transformers. Personally these comics had horrible stories,some had horrible art. most of them were origin stories. they basically break away from the G-1 Universe & create their own alternate reality/dimension.
