SNES: Super Mario RPG, though Live-A-Live is a close second.
DS: Final Fantasy Crystal Chronicles: Ring of Fates
GCN: Eternal Darkness
Wii: Opoona
PS2: Okami
PS3: Either Ratchet and Clank: Tools of Destruction or Folklore.
360: Prototype
Rounding it down further, the top three would probably be Opoona, Prototype, and Ring of Fates.
I've actually still yet to play War for Cybertron, maybe I'll try to give it a rental tomorrow. I did play Cybertron Adventures though, as a 2 dollar rental. It could have made a good budget title; I had a fun 5 hours with it, but $50 is just ludicrous. It is, however, the source of my motto quote.
Edit: Agh! How did I forget Prototype?!

Accidentally.

If I had to choose, Eternal Darkness for the GC was probably one of the games I had the most fun playing. However, a lot of that came from not knowing what it was going to throw at you.
Metroid Prime 1 would probably be the replayability winner. So much depth and you could just lose hours in the world exploring. if not that, then put me down for GTA: San Andreas.
