First off, a new webcomic I just found: Sister Claire
Relatively new, but I like what I see. Gonna be keeping an eye on it.

I just started reading (And got caught up on) Daisy Owl. It's about two kids being raised by an Owl named Mr. Owl, and his friend, a half-grizzly/half-polar bear named Steve. It is hilarious.
There's also the hilarious and long-over Last Days of FOXHOUND. While the writer/artist attempts to work around Metal Gear Solid's plot (It began after MGS2 came out, so he had to do a lot of retcons when MGS3 was released), he's not afraid to make fun of the story. (Genetics do not work that way) While the art style is extremely simplistic, it still works quite well for the comic. It's worth noting the writer/artist is working on his PhD.
And then there's Alien loves Predator. It's about an Alien and a Predator sharing an apartment in New York City. The humor isn't so much about them being two popular sci-fi monsters, but rather their personalities (The Alien, Abe, is a pervert, and the Predator, Preston, is kind of uptight and neurotic) as well as making fun of New York itself. It's also made with toys superimposed on photos, which works out quite well. Though the comic has ended, like, three time so far, it just keeps coming back.

There's a thread here, but it's quite a ways down. I'll post an updated version of what I posted in that thread since my list hasn't changed much.
Sluggy Freelance
Penny Arcade: Not bad, but when it's funny, it's really funny.
User Friendly
Blank It: I highly recommend. While most web comics are episodal, this one is one long storyline arcing over the whole series, sort of like Lost.
Ctl Alt Del
Ctl Alt Del Sillies: Not updated frequently.
Joe and Monkey: This one's been discontinued, but it was good.
Least I Could Do: One of my other favourites, tons of 80s pop culture references (but for some reason Looking For Group never caught my fancy...).
Everyday Decay: Frequently misses his schedule, but otherwise not bad.
The Zombie Hunters: This one is okay, but if you want a zombie comic, try Everyday Decay. The Zombie Hunters is rather slow (it takes literally months to progress the plot sometimes; it's been stuck in a flashback for so long, I'm wondering if the stuff before it was actually a flashforward instead), and kind of mediocre. Art's great, though.
Roomies/It's Walky/Joyce and Walky
Shortpacked: Even more 80s pop culture references. From the same guy that does the Walky/Roomies ones.
Lil Formers: I'm probably going on a limb here, but this one is rarely if ever funny. Don't know why I really read it anymore, but I do....
Rob and Elliot
Hero Squared: Quite funny. More of a published superhero comic (ala Marvel or DC) than a web comic.
Out There: More a "domestic" comic (for lack of a better term), but not bad. Not awesome, but not bad.
Real Life Comics: One of the earliest web series, but I have to say not terribly funny. Don't know why I read it, but I do. It's got a couple of funny ones, but otherwise it's very typical.
The Book of Biff: One of my other favourites.
My New Filing Technique Is Unstoppable: Another really funny one if you're into maligned clip art.

Radioactive panda A mad scientist with his 2 assistants. Love it though it seems to be dead.

Hockey Zombie This is one of the best out there and oh look it's being continued, check out the old storyline and all the side comics.
Ages25 and up not drawn, photo comic, badass, almost killed me once, read it now.
Dark brooding Mentally disturbed-Man this is just, justa laugh on almost every page.
JESUS CHRIST in the name of the gun awesome, but has awful German,it's painful in fact but effing hilarious at some points if you understand German that is.

The Adventures of Dr. McNinja is about a doctor who is also a Ninja. Or perhaps a Ninja who is also a doctor. He also has a gorilla assistant named Judy, and a 12-year-old bandito sidekick named Gordito, who rides a velociraptor named Yoshi. Be amazed as he fights pirates, lumberjacks, zombies, Dracula, Ronald McDonald, and King Radical.
