nearly the same way as the originals do. A grey fleshy Grimlock with a tanned underhide should still look like his G1 counterpart if they followed close to his transformation sequence. Think of it as Dinobots for the Masterpiece/Classics line.
Then there BW counterparts would have something to fight

varied off colored tophs of animal hair in the shape of there faction signia. The mximals could tend to have a lighter off color shading while the predacons should boast the darker of color. The exception to this rule should be those like Tigertron (light grey) or Ravage (dark purple) due to there inherent color scheme. This idea could easily be incorperated into the marketable toy line.
As for the first part... I didn't say not to do it that way. I just said if they only pick one to do any way at all, pick Sludge.
As for the off-color tufts of hair... That works too, though it would obviously have to be off-color scales, feathers, etc on some of them... Frankly, I'd prefer the faction symbols hidden in any disguise-based alt mode (as opposed to, say, one that has no business blending in anywhere, like a mechanical scorpion or an ancient cybertronian spacecraft), no matter what the alt mode is, but it bothers me more on organic animals and I figured making them blend in would be a nice compromise.
Since I brought up non-disguised alt-mode, how about some floaty little spy-drones as alt modes? Or a Beast Machines Diagnostic Drone or Mole Drone that turns into a more traditional robot mode?
