There can be no truly greatest game obviously, but there can of course be several which stand above the rest. My choices:
Another vote for Metal Gear Solid. The Cube version may be prettier, but the original is what really set the stage for what we commonly see in games now(movie like stories/cutscenes, good voice acting).
Super Mario 64. Agh, hate to admit it, but for some reason it took me years to finally buy this game(not having a 64 helped), and I've only beaten it once. Still, I can see just why the game is great, even if the camera and controls haven't aged well, but better than most.
Super Mario World. This is one game I have beaten numerous times, and I feel it's one of the best Mario games ever. Sure, it doesn't have as many items as Mario 3, but the graphics are as wonderful today as they were when it first came out, the control is tight, levels are replayable with multiple paths, and you just can't beat the Star Road makeover. I just love it.
Zone of the Enders 2. Seriously great game, great story, and some great music. The graphics are awsome, and while technicly as long as the first game, and not as free-roaming, has way more interesting scenearios and boss fights. Certainly what some might consider an underated game, as it didn't sell as well as the first(which isn't surprising, I'm sure many just bought it for the demo. Not me though!).
Marvel vs. Capcom 2. I just love this fighter to death. 56 playable characters, teams of three, hundreds of combinations. It's fast, it can be cheap, but it's extremely fun, and I've gladly put over 100 hours into it.
Super Smash Bros. Melee. The other fighter I love to death. So many unlockables, and an extremely fun game with many ways to approach it. Plus it has all kinds of Nintendo cameos and homages, making it one of the best games ever in my opinion.
Other games(Super Metroid, some Zeldas, Super Mario Bros) are also excellent, but didn't leave the same mark on me the others listed did.

Tomb Raider 1, it has everything. The PS1 version was the best, but now hard to find.
Also Far Cry and now that I have played the first 2 missions of the new game Overlord, I am sure this will be right up there with the best too. You should try that game folks, you wont be disappointed.

I almost forgot about Streets of Rage 2. That game was the best Genesis game ever. Best soundtrack I've ever heard.
