Ooh, tough call. Technically the Overmind is tougher to kill, only a Dark Templar can accomplish that. But it's also a less powerful hivemind, since it needs Cerebrates to do all the controlling for it.

The Flood, however, is parasitic; the Zerg are a very diverse species, and while they have assimilation abilities, it's not nearly as quick or easy as the Flood. All the Flood needs is dead tissue and an Infection form, and they can take over pretty much anything. The Gravemind also obtains all the memory and knowledge of those it infects, so all it needs to do is find a Dark Templar and infect it.

Ultimately, I'd have to give this to...the Protoss and the Covenant. While the Overmind and Gravemind are on a planet fighting, the two factions work together to deep fry that sucker from orbit.
