In comics, cartoons and movies, Prime usually wins but he always has help from comrades, humans and fortunate circumstances, e.g. extra weapons, heavy objects, natural forces, enemy incompetence.

The two of them are normally well matched. The advantage goes to the one with greatest skill, speed and motivation. Prime's passion for freedom, fairness and justice seems considerably stronger than Meg's desire for destruction, domination and oppression. I think that, deep down, Meg wants to be leader of an empire at peace, not a hated tyrant warlord. This makes him hesitate and thus lose. However, he normally has the good sense to run away and fight again another day.

For Meg to win more often, he needs a very good reason. For example, if the Autobots are protecting a greater evil, Meg would stop at nothing to crush them.
