With regards to the Autobots lack of reaction, there the chance that they have not had the time yet. We have seen in earlier issues that events in one arc can happen at the same time as another (Infiltration and Stormbringer)
Given that Sideswipe and Hound have been ordered to Earth but not appeared in Devastation, means that they might appear in the last couple of issues

There is no mention of HotRod over ranking Prowl. Prowl just said that HotRod doesn't out rank him. They could be of similar rank and therefore do not outrank each other. That's just my take on what was said.

Unit Commander or something similar, Hotrod had his crew (for a little while) in his Spotlight, while Prowl' was in charge on Earth until Prime arrived.
We know that Hound and Sideswipe are on their way to Earth during Devastation 1-3 (and maybe more) as they were given permission by Prime to come in Spotlight: Prime which occurred between Escalation #6 and Devastation #1.
Perhaps Prime and co have not had a chance to deal with anything relating to Thunderwing, although at least a month passed between Escalation #6 and Devastation #1. I do hope something about an Autobot investigation (Springer and the Wreckers come to mind) about Thunderwing, as it is quite a large point to just gloss over.

I view it that very little time passed between the spotlight and Devsastion 1. Prime's first concern was to consoloidate his position and get the Ark somewhere secure and secret before he makes any move as at this stage he doesn't know is doing what and doesn't want to tip his hand to the wrong group.
Enter sixshot, and well.....lets just say "that ship has sailed"
As soon as Sixshot has been dealt with he will turn his efforts to looking at why Thunderwing was stolen but i guess the reapers and the dead universe will take up some of his focus

Busy times ahead for the Earthbound Autobots! I'm quite interested in what will happen when the Reapers actually arrive on Earth. Will IDW have the guts to wipe out the entire planet or are we likely to see an Autobot / Decepticon alliance fending off this alien threat? Will Sixshot side with or against the Reapers? Will Megatron beat Galvatron in a fight? Will Hardhead sing karaoke?
Going back to the point about the Dead Universe clan looking for Ore-13 to become living again, why would they bother? They seem pretty powerful as undead robots and, judging by Galvatron's various trips, it doesn't seem that being undead means they are confined to the Dead Universe.

Perhaps it is to power their new "toy"? Who knows they could also need the Ore 13 to expand the Dead Universe or something.
We should probably be posting this stuff in the IDW discussion thread though!
