Hmmm personaly I wanted to see:
1)more screen time of Blizwing.This guy was one of the most favorites Decepticons from the majority..but for some strange reason he had lines only in one episode.
2)Dinobots fighting Decepticons!Since the Creation of dinobots I imagined the day they would assist autobots in a big fight vs decepticons.Especially after they refuzed to help Autobots in S2 in a big fight,i thought this would change in s3.Despite that never happened,Dinobots had a small fight in S3 vs Jetfire and JetStorm in which they got owned.
3)More screen time of Waspinator.There were many episodes of building Wasp`s past to evolve him into Waspinator.After waspinator created,he appeared in just 1 episode.I wanted him to be added normaly in Decepticons` roster instead of been a guest.It would be cool to see him work with guys Like Blizwing or Lugnut.
4)More Starscream in Action.ROLF he was bodyless in the entire season.
5)Blackarachnia Changing sides,Like it happened in Beast Wars.

Despite the things i wanted to see but never happened,this show is still on my top3 after BW and G1.
What did u wanted to see in TF animated but never happened?

I would have liked to have seen more of the Starscream clones, god they were great. I also would have liked them to have made transwarped 2 parts instead of 3, i think it would have given the season a better feel with another stand alone episode. As it was, the season felt really short.

Names for the Seekers - even to the very end all we got was Optimus saying "fembot clone" re: the she-scream and a Swindle dispensing a couple of helmets for Sunstorm and Ramjet.

Metroplex transforming.

Megatron holding Cybertron, even for a breif moment, in his glorious um, servo.

Optimus Prime being named as Magnus.

Some gigantic faction against faction battle including a reunion of all the characters on either sides.
