They showed the Ark in every episode of season 1 and 2.At least the @$$ part of it as well as the inside

yeah, and a whole episode was built around the Heart of Cybertron that megatron galvanized from the Nemesis that was dug up in the Jungle..
I used to think the Decepticon water base was the Nemesis, but it in actuality was their failed ship they built on Earth to escape back to cybertron with tons of Energon.. which i assume was lost after Mirages sabotage of that ship..

Originally intended to take the Decepticons back to Cybertron, the Decepticon space cruiser served as their base of operations on Earth. The space cruiser carried many weapons, and its hull was able to withstand the weight of an ocean...which is exactly where it ended up..
After coming back online and leaving the Autobot's vessel, the Decepticons quickly made efforts to plunder Earth's resources and return to Cybertron. Using the same design as their original vessel, the Decepticons began acquiring materials to build a new ship and go home. After several days of amassing Energon cubes, fighting the Autobots, and destroying a few buildings for raw materials (or sport, depending on who did the destruction), the Decepticons were ready to leave. The Autobots made one last desparate assault on the Decepticon camp, but only managed to stall their delay. Optimus Prime made the bold decision to chase after them using Sideswipe's jet pack, but the weapons on the space cruiser shot him down. However, Mirage managed to sneak aboard, and took advantage of Starscream's latest coup attempt against Megatron to destroy several pieces of equipment. Mirage managed to escape, and the space cruiser crashed into the ocean. The Autobots believed the Decepticons were destroyed, but they managed to survive the crash.
After several months on the ocean floor, the Decepticons built several nearby buildings, as well as the docking tower[1], a ship to surface "elevator" which allowed the Decepticons to leave their base without having to get all wet and risk getting rusty, establishing the space cruiser as their primary base on Earth.
When the Decepticons used the space bridge to move Cybertron to Earth's orbit, it caused massive natural disasters which the Decepticons hoped to make Energon with. Unfortunately, the space cruiser was damaged, with rocks from a nearby extension falling on the ship and breaching the hull. Also, the docking tower snapped in half due to a tidal wave. That's what happens when Rumble is responsible for material acquisition.
Later, after the Sky Platform, a hovering energy collecting station built by the Constructicons, was lost, the Decepticons fled back to the space cruiser. However, Powerglide directed the station to sink directly above the space cruiser's location. Megatron ordered Soundwave to activate the ships force fields, only to learn that the Decepticons had never installed force fields. As the station came crashing down, Megatron assigned the Decepticons to their most difficult task to date...clean up the mess the station's impact had made of the space cruiser. They probably made Starscream do it.
The vessel's fate after the Decepticons conquered Cybertron and abandoned Earth is unknown.
