Well the "rocket lasers" as you call them underly direct mind control of him and as someone who has absolute perception in minovsky density as well as the skill to sense the near future having 6+ guns to use strategically is deadly. Also, we could take Garrod and Tifa in Double X having all DOME-Bits under his control (or DOME itself, if you don't wanna go off the original storyline), thats an army of mind controlled drones with a satellite cannon each.
And shining finger? Well okay I also had a typo with the N-Jammer/N-Jammer Canceller thing, FYI there's God Finger, Den'Eidan, Sekiha Ten Kyo Ken etc. which are all stronger than shining finger. But an attack you have to be next to the opponent to use isn't far as effective as having "remote drones" when you know where you opponent will dodge and how he will attack (but then again, a transformer getting hit is a world difference from a mobile suit getting hit).
The theory that Optimus could just walk over "a couple of gundams" isn't that wrong, but it strongly depends on what Gundam/Mobile Suit he's trying to walk over. It remains a fact that any moonlight butterfly cocoon (Turn A/Turn X) is capable of total annihilation of the complete transformer universe unless there's some fubar plot armor excuse (uh... energon... prevented it from spreading... and stuff...). It als depends heavily on the pilot, you can't hit a strong newtype without being one yourself, incredible luck or plot induced stupidity applied on him/her.
(And Ideon still can belong here, because it appears in Gundam, it was never specified which TF universe against which Gundam universe).

Sure Amuro can control independent rocket lasers with his mind, but Optimus was separating his conciousness into threes before it was cool.
Not to mention, with the Movie-formers, the Transformers now have the Allspark, with the ability to turn any machine into a sentient robot. Since Megatron was going to use it to create an army for himself, there's probably a way for them to control where the new robot's loyalties lie. That look pretty interesting, a Gundam starting to transform into a new Autobot/Decepticon...
At this point, I'd say the only thing Optimus and his posse have to look out for is the Shining Finger.
A few Mobile Suits do have limited AI. The original RX-78 Gundam fired on and hit the Zeong of it's own accord, while Amuro wasn't even in the cockpit.

That one barely counts, the Gundam can't really go without pilote, the "Last Shooting" was because the many battles that Amuro fought gave the learning computer of his unit enough data to actually perform the attack, that was also why it actually hit char (It pretty much aimed as Amuro would).
Gundam AIs listed by "power" from worst to best:
Mobile Doll System (Gundam Wing Fodder): Since there are no Minovsky Particles, targetting systems of AI work fine in Gundam W, allowing AI warfare with Mobile Dolls. People often take combat pattern of top pilotes as those have proven superior to standard AI programs.
EXAM System: EXAM is actually very strong, it is a system that has captured the soul of a Newtype named Marion Welch. During the activated EXAM state, the unit goes berserk and becomes far superior, but due to Marion being involunteeredly stuck the unit makes no difference between friend and foe and also disregards own safety. It also acts as if it were a body itself (for example, when under fire it tries to cover the head like a human, although the cockpit is in the chest). Although EXAM is very strong, its only active for a few minutes and very unpredictable in general.
ZERO System 2.5 (Gundam Wing Sidestory): Its basically an AI version of the ZERO system, although its actually thought to support the pilot. just like the original ZERO system, it anticipates all possible future outcomes in order to achieve absolute victory but instead of mindboggling the pilot like the original or mindraping like ver. 2.0, it simply lets the AI act instead of the pilot in critical situations.
ALICE (Sentinel Sidestory): ALICE is almost a "living" AI, though to some she already counts as alive as she learns and seems to have emotions at times. This system was installed in the S-Gundam and later in the Ex-S Gundam and was able of anticipating the best course of action much like the ZERO system. ALICE would theoretically be able to autonomously pilot the Gundam by itself (it did so in the end and sacrificed itself to save the pilot).

Devil Gundam would probably wreck a couple of TFs. A couple of cells an mess a guy up, and take him over. The full suit can take over a colony. (If we combine universes, imagine Devil Gundam controlling GENESIS or the Gryps Colony Laser)

Y'know now that I think about it. The Gundams could win this if they put up all the Zeon suits with their impenitrable names on the front lines.

there is however, one gundam universe aside of Mobilse Suit vs Giant god that Transformers can't win against: SD Gundam Sengokuden!
SD Gundam Samurais are smaller, faster, more resistant and are overall superior in power (in exchange for the fact that they don't make sense), Musha Gundam alone can pretty much walk over a couple of TFs (if SD Gundam made sense, they'd lose if you step on them. But they don't make sense!) without breaking a sweat. And these infinite armies of Zaku footmen do the rest.

I thought he was supposed to be "injured" or something by Unicron in the beginning of the show. That's why he couldn't just smack Megs around and do his job...

A lot of Fantasy Battles mention Transformers with near-God-like powers that could win a war in a single hit, but they either never used them, or they DID use them, but had them removed shortly after.

You mean like the mobile dolls in Wing? I don't even pretend to know enough about any Gundam series to honestly and effectively argue this topic, but I really can't see piloted machines outdoing living machines.
