Re: How do you store the instructions?
I have binders and put them in paper protectors. I tend to separate them out by series, but some I group (like the various classics lines or the G1 reissues).
When I get a Japanese version of a US toy I usually put both of their instructions together.

Alphabetically by line. I rubber band them up and store them in a bag.

In file folders, stored in a file box. Each line gets its own folder, and instructions are in alphabetical order by character name within each folder.

Re: How do you store the instructions?
I store most of them at the city dump or in a landfill or recycling center.
The few that I actually keep go inside of one of the boxes I've kept from a larger figure. I just throw them all in there as I seldom use them (basically never).
I find detailed video reviews much more useful (and these days, far more accurate
) for figuring out how to transform a figure if I'm not completely sure how (though most are fairly simple to figure out).
I'm never going to sell my collection (ebay etc. is too much hassle for me, sorry), so if I ever were to give up my toys (which I doubt I ever would), I'd just donate them somewhere to kids (Salvation Army etc.) and if they didn't include the instructions, I'm sure the children wouldn't mind too much. A free toy is a free toy.

Re: How do you store the instructions?
Right now it's an unorganized mess but everything is together. I keep the instructions and card backs for the deluxe's (the ones I feel inclined to keep anyway) in a file. I recently bought a newer, bigger file to actually sort thing out but haven't sat down to do it yet. I'll likely separate them by line and make sure the instructions are with their card backs, as I'm sure they've been separated in the file I currently use.

I have all of mine in one big box. No filing or separating lines. They stay mint though since I don't use them and the box is a big sealed tub.
All though I may need a second one soon. This one is pretty full.

Some are kept in the original boxes. Most are all together in no particular order in ziplock bags.

I have to agree with a previous post, the video reviews on YouTube are much better for working out how to transform your favourite figure or new purchase.
Like many, I keep the instructions with the box the figure came from which are stored away whilst on display.
Any instructions which are folded up or creased and second-hand, I get my wife to iron them crisp and flat for storage in a large masterpiece box!

That's not very organised. Finding a particular one wouldn't be easy.
Mine are alphabetical by name. They're not sub-divided by faction. Several per plastic wallet in a box file. The trouble is, none of them are the right size to fit an A4 wallet.

i did try to keep them alphabetical at the start but i horded loads of packets and boxes went through them all one day to get the instructions and had about 30 + it was easier to have 2 separate bags.

I've been scanning new ones as I get them (and collecting scans from sites like Botch's for old toys), then sorting them by continuity, faction, and sub-faction. Backed up on another drive, natch. The physical copies are unsorted though, and in several boxes.
