How do you arrange your transformers when you display your collection?
I assume "Autobots on one side, Decepticons on the other" is probably a common, likely almost universal way.
But what do you do beyond that? Or what do you do different if not?
I'm in the middle of reorganizing my collection to make room for some of the larger newcomers, and am looking for inspiration.
Previously, I've had three sets of shelves in a row hold the majority of my collection. Autobots on the right, Decepticons on the left, and miscellaneous, non-aligned, bleedover A's & D's and such in the middle.
The top shelves hold the leaders, Mostly Optimus and Megatron, but also Ultra Magnus, Rodimus Prime, Sentinel Prime, Galvatron, Shockwave, etc.
Below that are the combiners of each faction.
Below that, are all my Autobot cars/trucks/vans/etc. and all my Decepticon jets/planes/helicopters/etc.
Below that, the Autobot non-cars/etc. and Decepticon non-jets/etc.
The middle shelf starts with Beast Wars on top, (Sadly, my BW collection is small enough to fit on one shelf)
Below that, is mostly whoever didn't fit on shelves of the appropriate faction, but also all the Neutrals, such as my Armada Sideways, and my Junkions.
Below that are all my "small guys", Minicons, Micromasters, robot mode Targetmasters, etc.
Below that are the "parts boxes" where unused weapons and accessories go, as well as the parts that don't have anywhere to go in one mode or another, like G1 Starscream's fists or landing gear.
Finally, on the floor in front of the shelves are all my Titan Class figures, and on top of the shelves are Unicron, Primus, and the 13 Primes. (Or they will be once I finish modding and painting other figures into them...)
So what do you guys do? How ordered or haphazard is your collection? How did you decide how to order them?

Well right now I have mine dispalyed several different ways, but mainley I seperate Autobots and Decepticons and mainley sorted by series/toyline

My display is similar to yours, though I have separate bookcases for Autobots and Decepticons. Like you, I place leaders and more prominent characters toward the top, with many smaller and more obscure ones toward the bottom. I also keep Primus and my Masterpiece figures on the top shelf.
One thing I don't do is organize by continuity. I'll lump together G1, Aligned, and Bayverse versions of the same character, or sometimes figures sharing the same underlying body type.
My collection is much larger than the space I have to display it, so I do sometimes "retire" older figures to storage when newer or improved versions come along. I have a handful of figures from Beast Wars, the Unicron Trilogy, and Classics on display, but most of what's out is from 2011 to present.
