Hm. This'll be difficult, but I'll give it a go.
G1: Prime
G2: Laser Prime, closely followed by Windbreaker(no jokes please)
BW: Transmetal Primal

BM: Night Viper
Armada: UNICRON, Thrust is pretty sweet as well
Energon: Starscream(Deluxe version)

G1: Powermaster Optimus Prime, or the Seacon combiner (can't remember his name. Had him as a kid)
G2: (Never had any, wanted Laser Prime)

RID: (None of these either, but the Optimus Prime looked good)

Oooo fun
I like these types of threads....
G1: Soundblaster or Ultra Magnus - the first is ominous, comes with two tapes and the second is a really nice vehicle that turns into a bulky robot - both of them pretty much represent the best G1 had to offer on those fronts. Kudos to God Ginrai as well for being a super fun playset and kickass big robot.
G2: Meanstreak - for the name: I always figured he had a meanstreak because he looked so dumb, couldn't move his arms and had wheels attached to the sides of his face.
BW: Tripredicus - I remember how freaky this guy looked to me when I had him... I still yearn for his re-issue...a true work of horror worthy of being a combiner and a great great toy.
Machine Wars: Stalker or Rotorstorm moulds I guess...
BM: Hmm... Blast Punch Primal and Rattrap... Cheetor is yucky.
Armada: Duh Unicron duh of course...second place for Tidalwave - this is a toy done in G1 flavoring style and was a real pleasant surprise after the beast era
Energon: err...hmm...well... looking back these toys were blocky and annoying... at least the Autobots... the Decepticons on the other hand got one great mould after another; so I'm hard pressed to pick here... Shockblast? Scorponok? One of those two
Cybertron: Here it's the opposite of Energon - 99% great moulds...so much greatness from basics and up... who to pick? Very tough choice... really tough... so many great toys and colors and characters... nope... can't pick one and don't want to say Primus because unlike in Armada where Unicron really DID stand out...Primus is excellent and fits into an excellent line...
Alternators: Well this actually isn't that hard - Hound. He's G1 incarnate and unlike "Silver"streak no one messed with his name.
Classics: I guess Grimlock. Not the perfect Dinobot commander but it's nice to see that the character was given some justice following the long hiatus from G1, the Ford mustang alt, the laughable attempt in Energon... you get the picture...finally a Grimlock toy for contemporary times worthy of the name. We've had plenty of the OTHER guys...but this is our first great Grims.
Movie: Tough call again. Most of these are really good. Leader Optimus Prime is an obvious candidate - but I sometimes get the feeling that they made him that way on purpose - to underscore that HEY THIS IS THE STAR! HE CAN'T POSSIBLY SUCK!... so sure...Leader Prime. Fine.
