Cuz they ran dry their planned story material this late and needed a new direction to go in to finish the series off.
Armada did something similar by bringing in Unicron for its final arc. Energon (yes, Energon) also had a situation in which it also ran out of plot and took a different direction for its final arc (though, it did so in the worst way possible).

Beast Wars seasons 2-3, Beast Machines, and Animated all only had thirteen episodes per season, and each of those had greatly developed seasons.

I think any and all potential for that to have happened was killed off when Airachnid killed Breakdown back in episode 33. Doing so long after that event would feel really delayed.
I mean, look at Cliffjumper. It took them 42 episodes after his death to give us anything worthwhile about him, and by then it felt very late-coming.
