good call. plus there is no way to know if the bugs would/could have been able to finish off megs or not.

I suspect Prowl is actually a very real possibility. In an interview I read of the producers they explained how they chose which ones they picked. Basically they started with Optimus and Bee and set up the team by various personality traits ie a scientist, an experienced and embittered soldier, and a bruiser. They brought in a loose cannon with Wheeljack. One thing they don't have yet is a straight laced stickler for the rules and that is how Prowl is usually portrayed.

Jeff Kline: We knew we wanted to keep our ensemble relatively small, both for production reasons and so that we would have the ability to really dig into these characters in a way that only television allows. If I remember correctly, we started with three of the "must-haves" (Optimus, Bumblebee, Megatron), and then tried to surround them with ‘Bots and ‘Cons that complemented rather than duplicated their personalities, attributes and histories. We knew we could never please everyone; each fan has his/her favorites, and the Transformers universe is huge. -Trypticon never does get named in this. He does zap-fry every single Decepticon inside of him, though. I find it kind of funny that his Stasis Beam uses the same stock sound effect as the Zat'Nik'Tels from Stargate, which is basically the same weapon.
-Jack Darby: Total badass.
-Ratchet: "I'm here to offer a second opinion!" *WHAM* Ratchet: Also badass.
-The Autobots have about half of the Iacon Archives, including the four coordinates found by Trypticon. One of which is under Manhatten. Seems that Ancient Cybertronian Superweapons are going to be the big thing for the season 2 finale, like Unicron was in the first.

Really cool episode, regardless. BEAM OF FREEZE EVERYTHING is scary. And it's easy to forget how big the Transformers are supposed to be, so the kids and Fowler prancing about on the Nemesis was really cool as a reminder of scale and that "these robots are really damn big". We continue the gag of Agent Fowler being put out of his senses and spouting nonsense, I see. Go Jack! Don't tell your mother you what you did, she worries about you enough already.
And so, with the coordinates of four more Iacon Relics in the hands of both teams, it looks like we've set up the plot for the rest of the season, or at least a good chunk of it. I really like how everything in this season has flowed together like that.

I've always understood the continuity between the War for Cybertron games, the Exodus/Exile novels, and Prime to be rather loose. It wouldn't be surprising that Megatron wouldn't recognize his ship as being Trypticon, just to keep people who haven't read the books and/or played the games from being confused.
Another alternative: the current Nemesis isn't Trypticon at all. It's been a few millennia/eons since the Cybertronians left their home, after all. It wouldn't be surprising that Trypticon's been lost/elsewhere in the universe after all these years and Nemesis is a completely different ship. Especially since both the Harbinger and the Nemesis seem to share the same design (hard to tell since the Harbinger is in peices).
One thing the episode didn't explain was why the ship, under Dark Energon influence, was going after ancient Cybertronian relics. Ratchet does ask, but the ship basically hangs up on him. Hopefully, it doesn't go unexplained.

'Tis a little disappointing, but I didn't expect much from the Cons to begin with. I'm curious if Team Prime knows about his demise, I don't believe any of the Bots made mention of it.

I can only recall KO working alone in Speed Metal (and probably because that's a guilty pleasure)... Unless I'm forgetting something.
