Thundercracker is blue. And because my fav. color is blue as well, there's no need to any deeper reasoning

Thundercracker is an unquantified element. There are Autobots to the core, there are Decepticons who konw it in their spark. There's a grey area between that where a lot of characters fall. Thundercracker thinks he's better than everyone because he flies, but I'm pretty sure all the seekers share that conceit to some degree. He comes off as moody, mostly, though occasionally a wise-ass in the cartoon (even had the audacity to crack wise at Megatron's expense at one point). Not fully supporting the Decepticon cause can mean a number of things. He could be lacking ambition or self-direction. He could be apathetic and just in it for the energon. He could have issues with the Autobot ideal as well. Who knows? He's unquantified. Maybe he'll show up in TF: Animated and display some history to shed light one way or another.
He might parallel nicely to Grimlock, an Autobot who has issues with the structure of command and procedure.
Skywarp has always been easy to read. He's mean, violent, a bully. He enjoys his work as a thug. He might not even care too much about the goals of the Decepticon command core, but he's making a name for himself by blowing things up and that's seemingly all he cares about. A comparatively quantifiable character.

I like TC. Shame his corpse got mutated into Scourge by Unicron.
If he did come out of the influence of the 'Cons, I hope he wouldn't end up as an Autobot. They are too goody-goody for my tastes. Mostly the spoiledge comes from the some of the humans they hang around with.
I would like to think he starts his own faction, neither Autobot nor Decepticon but in a grey area. This faction would be composed of either mostly 'bots who are not in total agreement with their respective factions' ideals and left, or mostly of Seekers, the numerous 'drones' or grunts that have defected from Meg's army but are not Autobots.

To be honest, barring a major kick in the afterburner, I don't see Thundercracker having the drive to start his own faction. He's not naturally a leader; bearing in mind how easily he's convinced by Skywarp and co. to stay with the 'cons. I think he's mostly with them, not because they particularly embody his ideals, but because they motivate him.
I think he's the kind of mech who wants to achieve goals, to actually make some kind of mark, but he acknowledges that on his own he won't do anything, he'll just drift; by aligning himself with the Decepticons, he's getting them to give him the push he needs to get things done.
