One problem. Joker will screw everything up. Like it or not, DO has no control over him. Joker will do whatever he feels like and just ignore the boss. He only obeys commands for the sake of the plot. Also, Doom will automatically want to be in charge, and so will megatron. In otherwords, your organization will last about as long as the crimebusters. (read watchmen if you don't know what i'm talking about.)

Nah, "wow" would be if you also made the Pretender shell transform into the head of Monstructor (the gestalt who drains the life from his surroundings), gave them Shockwave as a gun to use in addition to the yellow ring, gave them the Dead Matrix-like Thing from the IDW Dead Universe, and juiced them up on Angolmois.

But of course, if Monstructor also became the head of Trypticon, and Trypticon became the head of the SW/TF Darth Vader Death Star, then that would just be silly.

Edit: I kind of think the Kaiburr Crystal, the Transmetal II Driver, the Starforge, and the Spear of Longinus should be involved in there too.
