Ultimately Borg would win by virtue of their assimilation of the Flood. I mean, it kind of breaks down like this:

Borg are cyborgs which use cybernetic nanites to assimilate organics.

Flood are organics which use their organic parasites to assimilate organics.

.: Borg can assimilate Flood, but Flood cannot assimilate Borg, as the nanites would treat Flood cells like anyother meat.

The only twist might be if the two hiveminds became linked through a Flood infected drone and had to fight a mental war for domination of the collective consciousness.
