This one would depend more on what kind of digimon fought the martians.
Of course the martians wouls easily pwn weaker Fresh and In-Training digimon, but stronger ones like Ultimates and Megas would put up a good fight.

Digimon would win. The Martians are strong and have many machines and weapons but they are weak health wise.
And Digimon are all diferent and could counter every strategy they could come up with and win with ease.
Plus there might be some who have disease or virus powers.
They could infect and invade the machines.
And infect the Martians.

Digimon should just hide for a few weeks. Martians will die of Earth infections soon. Digimon win.
