I myself love stories about parallel dimensions.....it gives us a chance to see characters we know and love in new ways.But there's an inherent flaw in the parallel dimensions theroy that always bugs me.

Omnipotent aye, but at least in Unicron's case not Omnipresent. At least not in the sense of having a physical body. On a Quantum level perhaps. I'm thinking it might have something to do with their prior battle(s) and Primus imprisoning Unicron?
Either that or something to do with Unicron consuming the prior (multiple-) universe(s) and being imprisoned while the One, or Primus, depending on your point of view seeded the new multiverse?
That last one is most probably my fan theory, with no real concrete basis except that I might use it in my Primus Bio fan fic.
So yeah, maybe Unicron's omnipresent but only within the sub-atomic level wherein all rational rules and laws of physics go right out the window.
Maybe that's why they call it Chaos Theory?
