As for why Bumblebee's legs were not restored, the Allspark's container did not have enough mass to restore his legs.

Didn't have enough Mass to heal him but it had enough to Create (animate) new beings?

Perhaps Bumblebee is unwilling to use(abuse?) the Allspark's power, were as Frenzy has no such qualms?

Animating new beings requires little mass.

*SPOILERS MAYBE*

The Allspark gives it life.

The Creation Matrix gives it a soul.

Without a soul, its feral.

All Transformers are given souls by the Matrix, the decision to become Autobot or Decepticon is made afterward by the concious individual.

I quite like that explanation

That doesn't work. Prime was going to put the cube in his chest to destroy it, knowing it would kill him from the power overload. Here's the problem with all of that...if he has the creation Matrix inside of him, why would he destroy himself, the Matrix, and the cube all at once.

Which is mindless and senseless. Why on Earth would he do that?

This is one of the main reasons I don't care for that "treatment".

Well I see it as revers psychology direceted at Sam. Prime knew of Sam's character and could predict his behaviour despite what Prime told him to do. He knew that if he told Sam that it would kill him, he KNEW donuts to dollars that Sam would do exactly what he did and had to play it out or Meg's would get wind of the plan.

I believe it was all deliberate.

Prime's not a cold, calculating murderer. And he most certainly wouldn't force a child (human or otherwise) to do the job for him.

Yes, he did kill Bonecrusher, but only after Bonecrusher went on a needless, insane killing rampage. He knocked cars full of people off the road, destroyed a bus full of people, flung cars with his claw, and he threw Prime off the overpass, nearly killing a mother and child on the highway below. After all of that, he's still trying to kill Prime and he's a danger, period.

Prime pulled out his sword and hacked his head off *AFTER* all of that.

Prime, a murderer? No.
